Haha, this may sound surprising, but I would definitely NOT recommend Dread as a starting point. While the game has grown on me and I'm enjoying it more now, I found it really frustrating early on with the EMMI robots. Even with the additional power-ups, it's still quite difficult.
The first Metroid game I played was Super Metroid as a kid, but the first Metroid game I owned and completed was Metroid Fusion, which was absolutely incredible.
Fusion is a good entry point; not too difficult or confusing, excellent controls and level design, and is among the best of the series. I would also suggest Metroid Zero Mission which is a remake of the original Metroid, or the remake of #2 Samus Returns on 3DS, or even Super Metroid as well! Super Metroid is a bit more confusing though, but it's superb.

And as for the 3D games, look no further than the first Prime game!
